hardly, they are 2 GAME systems that have running themes, such as the chaos gods ect, they are not in the same universe, and are in the end, games...

well the fantasy world must be based in the same universe of 40k, fantasy is set on earth, because of humans living there.
(i understand you would think lizardmen and orks as, not earth-like, but they are probably based on dinosaurs, which were on earth, and orks.... well its fantasy.)
the 40k universe is in earthly universe because earth is terra, and mars is on the map from the necrons being martians.
the two must be linked by as you said plot lines the same.
